According to IMDB, these are the goofs :
-Factual errors: When Rocky is battling Fester in the master bedroom, his reflection is seen in a mirror. The mirror is hanging on a wall facing the door, away from him, and should not have caught his image.
-Factual errors: When Snyder is escaping in his helicopter, Sam Douglas fires nine shots at him from a six-cylinder revolver.
-Continuity: When the kids use the plunger on Hammer's face, Hammer's hair is pulled over his face. In the next shot, his hair is back in a ponytail.
-Audio/visual unsynchronized: When Snyder whistles for his henchman to stop attacking the kids at the grandpa's house his fingers are two inches away from lips when the whistle is dubbed
-Plot holes: Lester, Marcus, and Hammer wake up in their van while Rocky, Colt, Tum Tum and Emily ride by yelling. Hammer says, "Dude! There they go!" however, he hadn't seen the kids yet. How did he know they were the right kids?
-Factual errors: When the baby-sitter is locked in the closet the three "stoner crooks" place a chair on the door to keep her inside. This works if the door opens in, but the door opens out making it completely useless.
-Errors made by characters (possibly deliberate errors by the filmmakers): When Colt is in his dad's study and his mom is talking to him while putting on her earrings, when she leaves, you can see her earring fall off.
And according to 3 Ninjas Online (www.geocities.com/da_3_ninjas):
*When Snyder first attacks (at Grandpa's), you can see the 3 Ninjas are in attack-position, when there's a close-up of Mori they are standing in a normal position. The next time the camera is on the 3 Ninjas they are in attack-position again.
*When Mr. Brown knocks himself out and Grandpa shrugs, you can hear laughs in the background.
According to IMDB, there is an alternate version of "3 Ninjas" :
Global Film Enterprises produced the movie and then gave the distribution rights for certain countries (at least USA and UK) to Touchstone/Buena Vista (Disney). They changed the movie by removing the animated opening credits (instead they put opening credits over the very beginning of the movie and removed some dialogue) and by removing the original end (the day after the showdown Rocky fights one of bad guys at school and wins back his girl friend's, Colt's and his own bike). The German rental video and tv broadcasts show the unchanged movie (and there is no sign of a Touchstone logo). Due to the running time difference (US laserdisc 85 min. vs. German TV 93 min.) there may be more scenes removed by Touchstone.

In the second scene, when Samuel Sr Douglas try to arrest Snyder, there's something that I don't understand... When Sam Douglas goes out of the car, If Snyder knows who's Sam Douglas, why doesn't he do anything to hurt him before they say "FBI"? Or why doesn't he flee? (From Isa)

N:Rocky sees Emily and runs to her

N:Baha (the other 'basketball' guy) is standing in front of Rocky.
Baha: I think it's time we'll teach you jerks a lesson.
Rocky:Look, we don't wanna fight you, why don't you just step aside, give us our bikes back and nobody gets hurt.
N:Baha pushes him.
Colt:Rocky?
Rocky:...I really ask you again(Baha slapped him on the face)to let us go.
Baha: No!
Rocky (turning to Emily):Emily?
Emily (nods smiling):Show off
N:rocky throws some kicks and punches at baha, Colt and Tum yawn, the other guys's eyes are rolled, they run off terrified, leaving all the bikes including their own.
Tum (screams to them): Nice bikes!
Emily (taking her bike and smiling at Rocky): Thanks.
Rocky:(blushing and looking 'It was nothing'): Lets get out of here
N:And they ride away. Emily and Rocky in the front Tum and Colt in the back. Colt grabs Rocky's satchel from the ground and hit Baha with it.(Rocky:so now you know the other ending,nothing left to do but kick back.Colt:rocky wait what about knuckle up?Tum:don't worry I'll handle that tomorrow sheesh)
